After defeating Commander Seiji in a boss fight at the end of the story mission 'Brother in Arms,' you'll have to choose whether to spare or kill him.

Killing Seiji

If you decide to kill him in front of his former friend Koshiro, he won't intervene, but he will respect Naoe’s choice and agree to help her take down Ox in later missions.

Spare Seiji

If you choose this option, Seiji will walk away and tell Koshiro they'll never cross paths again. Koshiro thanks Naoe and agrees to help her assassinate Ox.

Assassin's Creed Shadows, Spare Seiji

Koshiro agrees to help you, regardless of your choice. But you can choose to spare Seiji because that's what he would do since he has sworn to protect his friends.
